More Rows and Columns in 1st layer than in any other layer.

I have configured a MODFLOW model in GMS, using the conceptual model approach. During the configuration I chose to setup the model with a 3d grid, to get a uniform grid throughout the layers. However, for some unknown reason, the 1st layer has more cells than the underlying layers (as seen in the picture, showing the model in front-view). Is there anyway to fix this without having to setup an entire new grid, and how do I avoid this issue in the future?

This looks more like a "view" problem.  Could it be that you are showing an ortho view (showing multiple rows/columns) rather than just a single row/column?  If this is not the case, then your parameters used during setup may have been incorrect (maybe refinement points included?) for what you wanted.  Try changing a few configuration limitations to test it and see what is causing this.
