append not replace when executing "map to FEMWATER" command

Modify the "map to FEMWATER" command so that the coverage mapped over only replaces those features in the coverage and not delete data that was there previously. The MODFLOW interface does this (i.e. replaces only those features mapped and leaves everything else as is), so perhaps you can get the FEMWATER interface to do this too.

Yes this would be good. Sometimes you need to edit the boundary conditions manually after you apply them (e.g. remove Dirichlet nodes above the water table). In the current method, every time you change the conceptual model, you need to do this editing again.
